I struggle to understand what they are so afraid of, and the best I can come up with is free thought, and the ability to compose independent ideas.

To a "christian" leader, no doubt that is a fear greater than anything else, and must be "nipped in the bud", as a great philosopher from the south once said (repeatedly.)
